I am aware of pre and post creation scripts, but they are executed after the cluster has been set up. What I would like to do is run a script AFTER the instances are deployed AND cloudera-manager-agents are running, but BEFORE cloudera manager starts to deploy the CDH and services.
Is it possible via the configuration file?

Unfortunately there is no hook in configuration file to run script after CM agents are running but before CM deploys CDH.
Do you mind explaining a little more about what you are trying to do, that there might be other ways to achieve it?

How about bootstrapScripts?
bootstrapScripts: [ """#!/bin/sh
# This is an embedded bootstrap script that runs as root and can be used to customize
# the instances immediately after boot and before any other Cloudera Director action
# If the exit code is not zero Cloudera Director will automatically retry
echo 'Hello World!'
